It's a bit of a trek. 57 miler.. The train would be the North East Corridor Jersey Tranit line out of Penn station to to New Brunswick. I'm thinking the shuttle would be the easiest. Once you get to New Brunwick you would need to take a taxi. Are you staying at a hotel?

The airtrain is very convenient and runs 24/7. Take it to Jamaica transfer to the express to Penn station.

Penn Station to Jamaica via LIRR express train $13* 35 min.

Just make sure you are in the correct ticket booth/window when you in NYC Penn Station.
