Generally, it's advised to choose the cheapest flight.
LGA is the closest airport, but there's no good public transport. Yellow taxis are metered, so figure $30-$35 to most Manhattan locations. That charge is for up to four passengers, so factor that in when comparing other transport options.
JFK has an Airtrain ($5) that will connect you with either the Long Island Rail Road (LIRR) or the NYC subway. If you use the LIRR, you'll be at NY's Penn Station in about 35 minutes. By subway, it's 60+ minutes. Yellow taxis charge a flat fare of $45, when you add tip and toll it's around $60 -- again, that's for up to four people.
EWR has an Airtrain that connects to NJ Transit which takes you into Penn Station. I've never done this, but it's supposedly easy enough and inexpensive. NYC yellow taxis are not allowed to pick up passengers in NJ. Taxis into Manhattan will be around $60-$70.
Other options are flat-rate car services. You can get fares on their web sites. Remember you need to add tip and toll. The most recommended are Carmel and Dial7.
There's also an express bus from each airport that makes several stops in midtown Manhattan, along 42nd Street and then down to Penn Station. If your hotel is anywhere nearby, this is a good choice if you're traveling alone.
Then there are shared van companies, like Go Airlink and Super Shuttle. These are all HORRIBLE!!! You can read complaints if you google. Every now and then they have a happy customer, but you risk being one of the majority of unhappy customers.
